It's the way it's converted. When you convert doc into pdf directly, it doesn't copy the links and what not as well, just as it appears.

Try OpenOffice, it's free and you can convert it to PDF. I think it allows PDF links as well.

As does MS Word 2007. If you're a TAFE, uni or school student, you can pick it up for $75.
